Plugins are a legacy concept when integrating with Jive that tend to offer a lot of power; however, in most cases quite rigid in their upgradability (for compatibility with Jive).. The new add-on framework offers a lot of flexibility and reduces the technology enforcement of Java (if its not wanted). Our first SDK was written with Node.js, (see Getting Started with the Jive Node SDK), but we also have an option for people who want to use Java (see: Announcing the Jive SDK (Java) Jersey Edition on GitHub Open Source) and even one for .NET (that is in the making, Jive .Net SDK on Github).
The Add-On Framework, will allow you to build/reference your application ... augment the data-sets with Data from the Using the V2 Jive Data Export Service (Analytics) ... and then integrate the results in a meaningful and actionable way into the Jive UI.
In regards to your specific question. If you wanted to service enable an application that uses Java/R/RServe running on your own hardware etc..., you could reference it and offer up controls in Jive to control that process, kick-off analysis and expose results for collaboration/discussion.
