Reviewing through your inquiry I would recommend submitting a case in your customer group here in the Jive Community so that a member of our support team can perform additional investigations in your instance. When submitting the case, if you could include the following it should assist them:
1. Is the behavior limited to a specific profile field or do you see this with all filters?
2. Is the behavior limited to a specific user, or does the behavior occur with all users who have the specific profile field?

I will be assisting you with this case. Sorry to hear the filter for a profile field doesn't work via user profile.
I have been able to repo this issue. I apologize but unfortunately, you are running into bug CLOUD-755, custom user fields filter with a space or - in the filter name encodes links incorrectly.
I apologize for any inconvenience and frustration this bug is causing users. As a work around I would suggest using the manual filter.
The bug is currently open and unresolved. I will proceed to place this case on waiting on bug fix. I will be notified of any updates regarding this bug and will communicate any update via this case.
